When i go on my cell it says that i only get -15 speed but it is taking over 300 speed off and i added my cell amenites up and it should equal -5% +2% +2% +5 speed so is this some sort of bug?

I show that you're at -1% speed plus +5 speed.

So your cell is losing you 12 speed. Now add in your armor and weapons

Still only meant to lose 16% but ive lost more than that

I multiplied my base stats with my cell amenity changes and weapons/armour and still at the top right corner the numbe isnt correct

Well if you wont tell your base stats and you wont tell what you have in your cell.. then how the hell are we supposed to help and figure out the issue?
